When a tag has incorrect value or contains data in incorrect format the Reject message should be sent. This message has the RefSeqNum field marked as required (see: FIX documentation). But what should be done in case when the wrong formatted tag is MsgSeqNum (i.e. MsgSeqNum is not a valid integer)? Should I send Reject message with non-integer value for RefSeqNum, or send Logout request, or just disconnect?

My take on this is that since the message does not have a valid MsgSeqNum Flag, it is not a valid FIX message (kind of like a message without the BeginString flag). You should just discard it as garbage. If it was a transmission error that invalidated the MsgSeqNum tag, it will be resent if you issue a ResendRequest upon receipt of the next message, an the dicovery of missing SeqNums.
