Is it possible within FIX to roll over a session with counterparties still connected to the system, or do I have to force all my counterparties to logout and then logon again on Sunday afternoon or whenever I decide to end one session and start another?

Each session can have its own service window. So depending on the FIX engine implementation you should be able to close sessions individually (at different times) and run their ‘end of day’ processing and start a new instance of the session without affecting the othe active sessions.
