I downloaded the PDFs that appeared to be generated from a Word doc with edit/markups enabled.

Is there any other source/location where I can get a “cleaned up” version of the spec. I am just interested in what is, not what was changed.

As a (paying) FPL member you have access to the MS Word versions of the spec where you can choose to view the clean version. The PDFs only exist in a single variant and thus have to show the changes.

If you are just interested in the message layouts, you can use FIXimate (http://www.fixprotocol.org/FIXimate3.0/). You can see layouts by FIX version.
